I have used Sikaflex 295 with good success. Cleans up with rubbing alcohol when ( not if) you get all over the boat and yourself. The only down side is that you also need to buy the primer which costs way more than the tube of caulking. You only need a small amount of the primer and it expires...

Seems to me that making sure that the epoxy paint sticks is the important part and the test patch is a good idea. I don't think you need to worry about the small dips and valleys. The Kiwigrip should fill those in just fine since it goes on thicker than the paint anyway.
If memory serves correctly nothing goes over VC17 and sticks. VC has be sanded off first before you apply anything else. Interlux (www.yachtpaint.com) has charts showing what will work with what (and more importantly what will not).
